Support for Evaluation

Validation is a major problem in bioinformatics: how do we prove that a method is working within certain limits of accuracy; how do we determine if one method is better than another? Since most genome analysis is based on evolved data (i.e., comparisons), but natural standards are unavailable (e.g., we haven't evolved a new protein family in the lab so that we can use the data as a standard to test alignment and phylogeny programs), simulation is going to be a major tool for validation. What will be needed to support simulated standards used in validation? Can we develop target data sets for comparative evaluation?
